"After the sudden cancellation of their school's cultural festival, Gekkoukan High School's own S.E.E.S. look to relieve some stress by beating some shadows in Tartarus. But a visit to the Velvet Room beforehand takes an unexpected turn, and they find themselves stuck in a high school that they've never seen before. To return home, they'll have to make their way through the treacherous, shadow-filled corridors of a most curious maze. Luckily, they'll have some help from two mysterious students and a few other Persona users..."

Serialized in Bessatsu Shounen Magazine starting on February 9, 2015, Side:P3 was mirrored by the Persona Q: Shadow of the Labyrinth - Side:P4 manga published in Monthly Shōnen Sirius. It was being simultaneously published in English by Kodansha Comics USA on February 23, 2016 and also published digitally by Crunchyroll. The manga ended in November as the author announced its discontinuation.
The story follows the Persona 3 route of Persona Q: Shadow of the Labyrinth, where the P3 Hero and SEES are transported to an alternate Yasogami High School alongside Elizabeth and Theodore.

Trivia[]
- Like the P4 hero from Side:P4, the P3 hero's real name is never revealed and he is only referred to as "Leader."
- During the Group Date Cafe, the number of questions is shortened from ten to four. All the destined partner questions that the P3 hero answers results in Rei being chosen.
- In Chapter 9, during the Group Date Cafe, the categories game is completely different compared to the game:
- The manga ends in Chapter 10, leaving the story incomplete.
- None of the characters are able to assume Sub-Personas.
- Junpei and the P3 hero do not drink the shrinking potion, leaving Shinjiro and Akihiko to retrieve the key in You in Wonderland.
- Kanji's surname is miswritten as "Tatsuya."
