The Acolytes and the Liberators are in conflict with each other because of their different philosophies, set in motion by the demons who guided their organizations from the shadows in their human guises Einherjar and Jabo Kakuryu. Under the guidance of Joshua Hawke, the organization begins spreading malice as part of their goal to use Vanitas to domesticate the human race and end the damage mankind inflicted upon Mother Earth.
The organization would suffer dramatically following Joshua’s death after his transformation into a monster of malice, for he was the main pillar of guidance due to the corruption found amongst the other leaders of the organization. During a meeting between said leaders, the Brotherhood of Harmony leads an attack to eliminate those leaders and attack the Acolytes bases of operation worldwide, crippling the organization further. Despite believing they had eliminated the organization, the Acolytes remnants continued to operate under the guidance of the Vanitas fanatic Organ and to the organizations founder Jabo, both attempting to awaken and unleash it upon humanity before the malice it consumed reached the point of no return and ensures humanities extinction.
The organization collapses following their last battle with the Elements, Brotherhood, and Neo-Liberators, as the remnants believed Jabo dies in battle against the protagonist, not knowing that Jabo was the one who informed their enemies of said plans and working with the Protagonist future self to keep up the ruse.

- Jabo Kakuryu: The founder of the Acolytes. True identity is the demon Astaroth.
- Joshua Hawk: The main leader of the Acolytes, chosen by Jabo.
- Protagonist: If they agree with Jabo during the route split, the Protagonist will end up allying with the Acolytes near the end of part 1. The future version of the Acolytes aligned protagonist, who is of the opposite gender to keep the timeline stable, will travel back in time with knowledge of future events to change the future.
- Vince: Codename Carbon Black, a mercenary who worked for the Acolytes up until the assault by the Brotherhood dismantled the organization as a whole.
- Honey Sweet: The self-aware homunculus who worked as a mercenary for her creators the Acolytes. She would join the Neo-Liberators after being rescued from the Brotherhood.
- Hayate: Former professional wrestler who allies with the Acolytes, running his own gang in the Holy Land Union.
- Organ: An Acolyte and devout worshiper of Vanitas. Seeks to cause humanities extinction.
